charging 24 volt trolling motor damage

when charging a 24 volt trolling motor with a on board charger do you need to disconnect the trolling motor when charging the batteries.I have a inline fuse from the batteries to the trolling motor will that prevent any damage to the trolling motor or do i still need to disconnect the batteries
